PE-MMR

PE-MMR can be used to create a MGF file with refined parent ion masses and charges, which can lead to more accurate search results from MS/MS spectra.

The PE-MMR (Post-Experiment Monoisotopic Mass Refinement) method is an integrated approach that combines three previously reported methods of treating MS/MS data for precursor mass refinement. It increases sensitivity in peptide identification and provides increased accuracy. The PE-MMR (SA) software requires the following:

  • Finnigan .Raw file for your dataset of interest
  • MSConvert.exe, available either as part of the TPP or from ProteoWizard
  • MzXML2Search.exe, available as part of the TPP

Given these files, you can run PE-MMR (SA) via the command line. The following automated steps will be performed:

  • Rapid.exe will process the .Raw file to deisotope the data, creating _isos.csv and _scans.csv files
  • MSConvert.exe will convert the .Raw file to a .mzXML file
  • MzXML2Search.exe will convert the .mzXML file to a .mgf file
  • PE-MMR's UMCCreator will create LC-MS Features (UMCs) using the _scans.csv and _isos.csv files
  • PE-MMR will use the information from the UMCCreator result to filter the spectra in the MGF file, while also refining the parent ion mass. A new .mgf file named OriginalName_PEMMR.mgf will be created.
